The literature sources should indicate whether the values they’re providing are application rate or measured runoff. It may be different for each source, so be sure to look at each one. If they do not explicitly say, then you might need to infer from the context of the paper or whatever the source is.
If there’s nothing at all indicating whether they are providing application rate or measured runoff, then I’m not sure what to advise. It is perhaps more likely that people would provide application rate (especially for land cover types like agriculture), so that might be a safer assumption to make. You could also try doing one model run setting the load type to application-rate and another run setting the load type to measured-runoff and see if/how that affects the results.
And a reminder that the values in the sample data biophysical table should only be used as an example, do not base your study off of them. The sample data has the load type set to measured-runoff as an example, but that may not be true for the values that you are using for your study.
