I’m confused as to why the results differ when I convert tons/year to tons/hectares/year, because when in tons/year, the most LULC contributor in sediment export is settlement; in tons/hectares/year its the bare soil with most sediment export contribution.

Tons/year is a sum total across all pixels of a particular LULC type. So if there are more pixels of a particular LULC type, this value will be larger, it increases with area.
Tons/hectare/year allows us to compare the values per unit of area. This way, the comparison is not skewed by the fact that some LULC types cover more area than others, or some watersheds are larger than others.
